How to Merge PDF Files Safely

A practical guide to merging PDFs — page ordering, handling encrypted files, and preserving bookmarks.

Merging PDFs sounds straightforward until you run into encrypted files, broken bookmarks, or a merged document where the pages are in the wrong order. Here is how to handle the common pitfalls and produce a clean, properly ordered merged file.

Planning the merge

Before combining files, decide on the page order. If you are merging chapters of a report, the sequence is usually obvious. If you are combining documents from different sources — say, a contract with appendices from multiple reviewers — take a moment to list the files in the order you want them to appear in the final document. Renaming files with numeric prefixes (01-intro.pdf, 02-terms.pdf) makes this process much less error-prone.

Handling encrypted PDFs

Password-protected PDFs cannot be merged directly. The encryption prevents any tool from reading the page data. You have two options: decrypt the file first using its password, then merge the unprotected version, or ask the document owner to provide an unlocked copy. Never share passwords to get around this — always handle decryption locally on your machine.

Preserving bookmarks and links

A good merge tool carries over the bookmarks (outlines) from each source file. This means the merged PDF retains a navigable table of contents that references the correct page numbers. Internal links and annotations should also survive the merge, though cross-document links (links that point from one PDF to another separate PDF) will break since the two files are now one.

File size after merging

Merging PDFs does not usually increase total file size beyond the sum of the inputs. If anything, some merge tools can strip duplicate embedded fonts and reduce redundancy. However, if you are combining several large image-heavy PDFs, the result can still be quite large — in that case, compress the merged file afterward to bring the size down.

Best practices

  • Verify the page order in the preview before committing to the merge
  • Decrypt encrypted files before merging
  • Check that bookmarks transferred correctly in the output
  • Compress the result if the merged file exceeds attachment limits
  • Keep the original files until you have verified the merged document
